Hello, on Friday a booked a car in Madrid - t called before booking to confirm that it will be possible to pick up the car about 00:30 - the lady confirmed that if I in browser put the hour and the car appeared it is no problem.

Yes that is the latest time 23:30. If you inserted 00;30 when booking you would have not seen any available cars. All I can suggest is you call SIXT directly (information contained within your voucher) and ask if they would wait.
